I generally do all my own mastering these days if it is for CD or digital distribution. As a rule, using a combination of Izotope, FF and DP plugs. Definitely sounds like your controller may be transmitting on multiple ports/channels.
Have you tried using MultiRecord in DP and selecting only one channel as input?

If I understand you correctly, it sounds to me like you need to use DP's Transpose MIDI plugin with DP's MIDI Patch Thru set to on and your KORG set to transmit MIDI only (local off). Manual page 578.

Select your copied soundbite then choose "Duplicate Soundbite" from the Audio Menu. This creates a completely new additional soundbite within the same audio file, such that any future pitch/fade/edge edits will only affect this 'duplicated' soundbite, leaving the original 'source' soundbit...

I have a clipping which I use for this. The clipping consists of all my Superior tracks (empty MIDI tracks, the VI itself and aux returns). Works like a charm. Make a clipping of your custom Superior tracks from your old song project (including plugins but no MIDI note data). Then just drag the clip...
