My Motu Ultralite works good, but if I route Audio to the outputs 3/4 5/6 the audio is crackling, as if it's clocked wrong. Outputs 1,2 Main and 7/8 work great.
Is there any way to fix this with a sort of hard factory reset maybe?

It's certainly the first thing that I would try
https://motu.com/techsupport/technotes/reset
UltraLite-mk4: Push the Select knob (mic two trim knob) on the front panel of the unit. Turn the SEL knob to navigate to Settings menu option. Push SEL knob. Turn the SEL knob to navigate to Factory Defaults. Push SEL knob to prompt the reset, push SEL again to perform reset.
