should my Mackie 624 monitors be plugged to my presonus firebox audio interface or my mac pro?
Also, should my M-Audio controller be connected via firewire to my mac pro or my audio interface?
Are my questions dumb?

Plug the monitors into the audio interface. The audio quality on the Presonus is much better than the audio jacks on the Mac. As for plugging your M-Audio controller into your interface, or directly into your Mac, it shouldn't make a difference, it's the same FireWire bus.

Assuming the components on either end provide/accept a balanced signal, TRS is almost always better. Higher signal level and lower noise.

Agreed, if BOTH your interface and monitors accept a balanced input (they probably do), then I would use the TRS (balanced) inputs/outputs.
