I've been through this. Also because of the way USB 2.0 connection fails sometimes the Windows autorecovery leaves duplicate versions behind.
I asked MOTU how to delete all previous software so I could be sure I was getting a clean re-install but the only advice I received in return was that the installer autodeletes old versions. Which it doesn't always as you have found.
You can delete all old drivers manually via device manager. Look in 'sound video and games controllers' and manually uninstall the Asio, MIDI & WDM drivers. Pedalhandler you can can remove from the startup list via Control panel > programs > change startup programs > remove (be sure to select 'show for all users'.
I'm not sure how to get rid of CueMix or Audio Console.
