I just got a pair of Bose companion 3's. They sound really good, but where would one place the subwoofer for proper bass tone. My desk has a back that goes almost all the way to the ground. The desk itself is about 3 feet from the wall.
My first choice was to split the difference between the wall and the desk. I also thought about mounting it to the inside of the desk, that way the wires will be hidden, and if I ever move the desk, there are no wires or things to mess everything up.
Any and all suggestions are greatly appreciated.

I'm no acoustician, but in general it depends on your room dimensions. Generally corners are going to give you more bass then a position centered in the room. If performance is less important that aesthetics then under the desk should be fine. Otherwise, put a long cable on it and listen to some music that represents what your most extreme bass performance requires and move the speaker around to different locations to taste. FOr the most part, bass tends to be non-directional, so position in terms of stereo is not generally a big consideration.

I do some acoustic engineering and I've always been taught to put it in the corner. Not shoved up in the corner but about 6'' or a foot away from the walls. That way you can move a little air on the tight frequencies while still letting the bottom boom a little. Its more about maximizing output than directivity.

Every room is different, not just the shape of the room but the make-up of the walls. When I was using an upstairs bedroom, it was just standard drywall with basic insulation. I can tell you that room was tricky no matter how much room treatment I had. While room treatment helped with reflections, it's not able to fully deal with low frequency waveform energy. Now when I built my new studio, even though the room is slightly smaller---the acoustics are amazing in terms of bass management. Because I treated heavily for bass, I have incredible bass response. The problem in MOST rooms with putting subs in the corners is that the bass builds up and well, it's just not as accurate as when it's in the middle of the room. However putting a sub in the middle of a room is just NOT practical.
WITH THAT SAID, the best place to put the sub will depend on where you like it the most. Some rooms, the front is better while others the rear, it all depends really.
