I have my G4 Mac, and a Lacie Firewire external drive and a Lacie USB2 external drive. I copy files from my G4 to the other two drives - this would be big files of audio recorded in DP. If these had been getting fragmented on my G4 (which is the working drive) I can delete them and copy them back from the backup drive and they are no longer fragmented.
Also, if they become fragmented on the backup drives, I occasionally copy all of one drive to the other (say Firewire to USB2), then using Disk Utility I reformat or re-partition the drive (which wipes it) then I copy all the files back to it again and it is no longer fragmented. And then do the same to the other one.
So Disk Utility is the app - but only use this on your external drives!

This does it ALL! It defrags, repairs permissions, and rebuilds the directories... EVERYTHING @ one time! I was having some issues (in which I rarely do) and I ran this on my G5 and man it brought back that fresh fast intuitiveness again. NO SPINNING BEACH-BALLS etc. etc. And no, I don't work for them he-he! This software has some deep capabilities that anyone that really tasks a HD needs. But to defrag (alot cheaper than buying another HD) and to repair permissions then rebuild your directories this is real nice and convenient. I have too much on all my HD's to be transferring files back and forth (and not enough time!) so this utility works killer ran once every week!
