Not sure when Apple fixed this, but happy to say that in the books app you can now re-order Collections and it "sticks." I have collections for every developer and inside the developer "collection" I have PDF manuals for their plugins. In the past I would try to manually alphabetize the collections and they would never stick. It used to be they would always revert back to the order in which they were created.
Thankfully that's fixed! Yay!!
