I would like to reorganize my soundbanks in a cleaner way; for example: soundbank STRINGS: presets: cello, violin etc.
at the moment my presets are a bit mixed-up, and so are soundbanks.
but, if I try to move a preset to the desired (new) soundbank, I don't know how to move its samples, too (they are organized in one big folder for each soundbank, and sometimes the presets' names are not the same as the samples' names.
any idea?

Don't have to move the samples, If you don't want to. You can simply make subfolders for the presets. So long as both are still included in the same .M5b, you're okay.
For example, let's say you collected a bunch of keyboard samples and placed them all in a soundbank folder called 01-Collected Keyboards. You then make subfolders within its Preset folder to organize things (e.g., subfolders named Electric Pianos, Organs, FM Synths, etc.) , then place the proper presets (extention .M5p into them). You don't have to do so with the sample files; they'll still be recognized by your preset names provided both are still within the 01-Collected Keyboards M5b.

but what if my soundbanks are VERY mixed up, so that I would end up with some keyboards presets in one .5Mb, some other in another .5Mb, and so on?
what do you think about this solution, that was inspired by you suggestion:
make just one BIG .5Mb, with ALL the presets and ALL the samples in ONE samples folder, and ALL presets in ONE preset folder, and THEN make the subfolders?

Have you looked to see how the samples are grouped? So far my imports have had a unique Samples folder for each preset. For example, while important a couple Jan Zimmer Akai CD ROMs - Steel Guitar had its own folder with all the samples. And the same for each guitar.
So I started moving the presets around to different banks and create sub-directories. Then dragged the folder with associated samples in the Samples folder in the new bank. It was tedious and I only moved one preset at time, and then its bank of samples. That took care of 3 CD ROMs - only about 30 more left!!!
And some of them are Kurzweil... bummer...
