EDIT: I wanted to add that this is not a bug in DP, just a problem I have with my particular system.
When I updated my OS from Snow Leopard to 10.8.2 a few weeks ago, I was experiencing a few instability issues with my RME HDSPe MADI card, so I updated to their newest driver, made to work with Lion/ML to fix it. It worked, but now I have a new problem.
The bundles in DP reflect the I/O's of my hardware. I have 48 mono ins and outs, and 24 stereo. Since I sum my mixes through a console, I don't usually assign everything to a single stereo buss, but rather to multiple stereo output stems to correspond to channels in the console.
Well, the bundles got messed up, off their correct assignments because RME had to rename, or rather name to begin with, the in and out channels of the card (the upper, horizontal names on the bundles grid). Apparently, The OS or DP had always named the nameless channels before, but they had to apply names to the card to get it to work with Lion/ML.
Here's the thread that explains:
http://www.rme-audio.de/forum/viewtopic.php?id=16657
So, for every old project, I have to go into the bundles and click a zillion mouse clicks diagonally, one at a time, to get it to play right. Fortunately, my new templates have the correction, and work.
I've tried exporting/importing bundles, but it doesn't work because even if I clear the old bundles (with the "clear and then import" command), I still have to go and reassign every track. The track doesn't know that I'm replacing it with the same assignment, even though it has the exact same name (in the left, vertical column of bundles grid). Importing also turns off all my virtual instruments, both in DP and the VE Pro slave machines, so they have to be relaunched, one at a time.
So what I'm looking for at this point are quicker ways to do this fix. Of course, I'm in the process of working with material from last year right now.. figures. I just hate mouse clicking, especially on that graph paper styled bundles grid. I did figure out that I can move both channels of the stereo outs simultaneously by holding the command and option keys, but that's about it.
Can you guys think of anything else I can do?
Bundles.. oh man, this is bad.

I wonder if clippings can somehow help you? Also, assigning bundles to multiple tracks under Audio Assignments under the Studio menu might save you at least a little of clicking. It is precisely a situation like this that Quickeys can save you HOURS!

Thanks M, good suggestions. I think I will try the audio assignments. I don't know how or if clippings could help because I don't use them much, but I will investigate..
All this has made me think that it might be time for MOTU to update the bundles window to be a little more functional and easy to use.. that grid makes me cross-eyed pretty quickly. If they just had a way to automatically assign the bundle names to the hardware channels in order (so they flow down diagonally), I'd be set.
