Whilst playing a synth hooked up to Ultralite Mk3 via s/pdif I am hearing very small, clicks/pops every few seconds.
I'm using Windows XP 32 bit, most recent MOTU drivers, Ultralite Mk3 via Firewire. I uninstalled the latest drivers and reinstalled them again, but same result.
Any ideas if there is a setting I could adjust to fix this?

You likely have un-related software running in the background that is regularly sucking processing power from the CPU.
As a start, open task manager and set the list so that processes with highest CPU usages are listed at the top. Keep an eye out for a process that spikes the CPU usage at the same time you hear a clip/spike/click in playback.

You may have a clocking issue. Try setting the synth to slave from the Ultralite (using the spdif out of ultralite to synth) if the synth has no spdif input you may need to slave the ultralite to the synths clock. Sometimes spdif will just work with little effort but other times it can be a real pain in the butt. Your analogue outputs from the synth maybe the most pain free way.

Using the analogue cables, and taking the SPDIF out, fixed the problem. I can record now without clicks or pops.
Will a simple cable change fix the digital issue, or is it more likely the clocking issue? All I did was run a digital cable from synth to Ultralite, I did not know I would need to make any complicated slave settings ...
