If I create an instrument track and assign a VI to it (or an audio track with an effect) and then I delete the track, a little Effects window remains behind. I then have to do an extra mouse click to close that window. Why? Why doesn't it go away when I delete the track?

Maybe because the Effects window is generic. It has drop down menus that let you select a track, an insert, and an effect. You can have multiple instances of it open, but none of them are hard linked to a specific track, insert or effect.
