I'm having troubles with my Main Outputs on my MOTU Ultralite mk3. Everything worked just fine, until suddenly my Main Outputs stopped working. If I send the signal from my DAW to output 3-4 (Analog 1-2) it's all good, but my Main Outputs won't work. I tried to set "Main Output assign" in MOTU Audio Setup to "Analog 1-2, and set my DAW to send to Output 3-4 (Analog 1-2). Then the signal was sent both to my Main Outputs and Analog 1-2. But still, all that was sent from DAW to Main Output, didn't get anywhere.

Suggestions about what might be wrong? I've restarted both my Macbook Pro and my Ultralite several times... I'm on OSX 10.7.5

I have the same setup and OS version. Can you see output levels on the main outs in the meters? If so, you could have a hardware problem with the main outputs, since I think the meters read level before the final analog conversion. I was having a problem with one side cutting out the other day but saw meter output so this was my assumption.
