Arpeggiator delay

Any time I use a synth that has the arpeggiator on (while using Pro-Tools) it sounds good and the way I want. But as soon as I start up playback with the other tracks there is something that only allows sound to come out on the 3 count of every measure. So I as soon as I take the arpeggiator off or stop playback, I can hit any note anytime.
Has anyone else experienced this? Anyone have solutions?
