Be careful about duplicating bundles on the way in though, or you'll have some bookkeeping and cleanup afterwards.
Yes, that’s why you start with an empty project, and not one from one of your templates.

Start a new empty project, and use the Load command in the File menu to import the sequence from the original project. No dragging required.
No change, oh well.

I suppose you've been hit with one of the things that can corrupt a project, and the problem is likely in the specific sequences and not at the level of the general project. There's no obvious way out. Maybe try exporting the particular audio in question pre-stretch, delete it from the project and bring the exported version back in. Maybe that will reset enough parameters to get things back in order.

MOTU already provided the best answer, I quoted it previously. It's a track corruption.
Try moving these problematic soundbites to a new track, and then attempt to stretch/compress them. I've just tried this on my system, and the soundbites that were experiencing this issue in their original tracks do not exhibit the behavior on the new tracks.

I solved this problem after looking at the "track Inspector" where I found a "Lock" parameter that I unknowingly enabled. Apparently I used copies of this track throughout. After deselecting "Lock" the track stretching works as expected.
