I don't think this will work for your original need (doubling an audio track with a MIDI track) but it is worth mentioning a new app called DeCoda (SWTDT?) for $35.
It does pitch & time stuff, it does some chord/form analysis, it does some pitch to MIDI, and it has an interesting X/Y grid which displays activity on a Pan/Freq graph that lets you mute or solo a user-drawn rectangle- useful for isolating things you want to hear/not hear- for transcription purposes. It's kind of heavy on artifacts, but still pretty useful.
I think you can export the MIDI, but I don't know if it will create a tempo map. That would be cool.
