If you are running multiple audio interfaces simultaneously, even like a USB microphone along with a MOTU interface, it will cause clicks and pops, especially on input or when monitoring external MIDI. (as opposed to VI's)
If you have two interfaces active, try cutting it back to just one until you're finished tracking.

He said other projects don't make this noise, so I doubt it's a clocking problem.

Here's something interesting. I had no pops or clicks after making several setting changes and sub-mixing the drums, until I turned on the mix track that I had done. This one track seems to be the culprit. The noise isn't recorded on the track, but that one track seems to trigger all the pops etc. So, I opened up a new mix track, keeping the old one disabled. I finally redid the mix. I'm still not understanding why this would happen in the first place, and why this one track seems to be corrupted. (If I erased the problem track and recorded over it, it would still be messed up) Meanwhile, I'll look into the de-fragging programs, and again, thanks to all who made suggestions. You're a fantastic support group!
