Good news! So far it looks like doing the update fixed the issue. Whether it was a problem with the old build or updating just corrected whatever got broken...who knows, but so far so good!

You mention that if you do some other process to the audio as soon as it's recorded, the processed audio has no problem. Yes...this is a verified bug. It is because DP does not want to see anything other than DVCPRO codec. Putting the movie window on a secondary monitor will cause this to happen. You are probably using H.264 or another MPEG4 codec, right? Use QukckTime Pro to re-export the video to standard DVCPRO co...
