Same here, I have the mixer always open in every window set, separately behind the consolidated window. To call it forward I hit shift-M. The tracks in the mixer don't change for me unless I change them manually in the mixer's track selector. Not sure if behavior changes if you keep the track select...

I mute MIDI notes all the time using the 'mute region' function. I have it assigned to a shortcut, and also as a dedicated key on my x-keys strip.
