I just copy a snippet of silence from somewhere and paste it into the beginning of each track, but I'm probably doing it wrong.
I also do a duplicate take of everything before merging, so that I can go back to the un-merged versions if need be.

I never got this message with DP 4.61 in OS 10.3.9, but as soon as I upgraded to 10.4.11, every time I'm playing a session with more than around 20 tracks, the 'audio engine has dropped samples' box pops up sparodically. I've notice with dragging and dropping, you have to have good aim with the mouse.
