If clicks and pops are your only issue, it souds like it is just a wordclock issue and not the cards. Making the assumtion that both cards are fine, I would use the PCIe. I take it that you are using two MOTU 2408 units. I would hook them both up to the 424 card starting with the conector closest to...

I know you don't want to hear this, but your best bet is to upgrade your card or roll your system back to a state where it worked with the card you have. I get sort of the same thing on my new system too. I can get my Vista to load the PCI 424 drivers, but when I install my MOTU MIDI drivers afterwards, I get the error reported above. I did not have this problem with Vista on my previous PC.
