I have just tested Kontakt 5 full.
I have found that when I make a change in Kontakt and hit “save” in Dig Perf, save is unavailable\, as if DP doesn;t notice anything has changes based off of changes in Kontakt.
If I close or crash at such a time, none of the changes, including all of the sounds added in Kontakt will save.
However, just like in the instructions Melodyne gave me for saving Melodyne in Dig Perf, if I move a slider or do any sort of movement INSIDE OF digital performer that DP recognizes, then save IS available, and changes made in Kontakt will be kept upon next start u,p after a crash or quitting, etc.
Can any other DP users verify this quirk of using Kontakt inside of DP?
Now I think I know why I have lost patches in Kontakt in earlier songs.
You have to nudge something or ake a recognizable change INSIDE of DP.
I personally just toggle the record overdub button in DP, which is harmless, yet still alerts DP to a change for saving.

Well I've noticed this with other VIs before... just ran a quick test with MachFive and Omnisphere, and the behaviour is the same.
Always best to look at the File menu before closing/quitting the sequence, I guess!

I am starting to understand why I have loaded certain files only to discover my VI’s no longer had settings loaded into them. I must not have nudged something in DP to allow it to know there has been a change.
Please do do that research, important stuff to know isn;t it?
I wonder if this is anywhere in the manual?
