Here's a nice article that tells, and shows, how to disconnect the internal Bluetooth chip in a 2009/2010/2012 Mac Pro. I do this as a matter of course; switching to a USB dongle mounted on a wired keyboard/monitor proximate to my wireless mouse provides significantly better performance even when the Mac is close to the workspace. This is absolutely necessary when the Mac is in a remote machine room.

Also, a Bluetooth 4.0 dongle will reportedly ( haven't tested, but others say it is so) provide continuity compatibility when running under macOS Sierra.
