I won't go into detail as the thread linked does, but it's a mess. Why it changed the settings doesn't make sense to me, but at least there's a fix.

It might be intentional rather than a bug, cutting full support to a few mail services that lots of people use -- those in the menus for account setup.
Automatic detection of settings on my mail services hasn't worked for a very long time.
Email is pretty much obsolete anyway isn't it?

Email is not obsolete at all for me and my connections. It's still critical setting up vendor accounts and submitting invoices. Thing is, it WAS working fine for a few days and then it just stopped. I'm still going to look at going to Postbox. It's PC and Mac and if things keep going like this, I'll be moving to a PC in the future.

Email is still my main means of communication, but I keep getting told to dump it. I suppose I'm not contributing enough to FB, Twitter etc. ad revenues, and my spam filters are working well.
I'm with you on PCs. I'm sure there are many things Apple still does well, but they don't seem to be the things I want to do. What I might try first, is running Windows on a Mac. John Dvorak said the best computer for Windows is the Mac.

This problem is not specific to El Cap. It has been an off and on issue since Yosemite.
In my case, sometimes it's Apple Mail, other times it's Yahoo! There are times when it affects iOS 8 only—other times iOS 9. And then it is fixed... and then it's not... and then I find the setting that makes it right again. And then... and then...
I'd like to find an OS X Pop Mail client that just f$%^&* works every time. I detest IMAP but I can get it to work more often than not.

Email is still my preferred method of communication.
Unrelated, but it really bummed me out when Apple started HIDING email addresses in the Mail app. So now if I get a suspicious email, I have to click on the sender's name to reveal the full email address and domain.
There were also bugs in the previous included notes portion of Mail. And there are serious bugs in iCal. Rather than fixing them, Apple just says I'd need to leave Mavericks.
This thing of Apple not fixing these bugs, then making us update the OS in order to fix is VERY annoying!!

Complain as we might, email and browsers present major security risks to our data and identities. Apple integrates the Mail client and Safari to the point that, if we want the most secure versions, we update the OS to get them. I wish that they would get it right and stable. Sometimes it is. Other times not.
I've never had Yahoo not be compatible with an OS update. It's weeks or months after when I notice it's been a day or two with POP since I received any. When IMAP screws up, all of my email disappears.
Yahoo's POP server stopped working properly July 14, 2015 at 4pm. The junior support people tell me I'm stubborn and not following their instructions. The senior support staff tell me it might never work again and blame Apple. I can get POP working on iOS 9 but not by following Yahoo's instructions.
I am a regular on Apple support boards with instructions for making Yahoo work in iOS 9. Lots of pushback from those acknowledging that, while my instructions work for iOS Mail, they want the Yahoo! Client to work. I stop listening after the acknowledgement that my solution works.
Yahoo! recently sent an email claiming that their client works again. Whatever...

FIne, but 10.11 bricked my early 2011 MBP. I've recently come across a number of threads describing the problem as experienced by a lot of this model's users, and Apple's silence on the matter. There is no way I'm updating my 2008 8-core. The ONLY reason I updated was to eliminate problems with network access, which it did. Now I have new issues. Grrrrr! If I didn't have the latest Mac Pro, I wouldn't have updated, for sure! It seems like Apple is moving backwards in terms of OS efficiency and reliability. That's really sad but more annoying than anything else.

I have the following all on OS 10.11.3 in my house.
2008 iMac 21", 2008 MacBook Pro, two 2009 iMac (early 24"), 2010 MBP, 2010 iMac 27", 2011 iMac 27", 2013 MB Air 19", 2015 MB Pro 15".
I take care of 23 others.
With the exception of Yahoo POP business mail on my 2010, none have issues with any currently supported applications.

As I made my reluctant upgrade to Yosemite, something broke in Mail.
Now when I select an email in the list, then choose a column to sort (like sender or subject), Mail loses focus on the selection. So I would presumably have to scroll to find it again. It is a wide-spread bug, but apparently can temporarily fix itself. It is also apparently fixed in El Cap.
The work-around is to use an up or down arrow to re-focus on the selection. That's ok.
So I updated to Yosemite, and now the iCal bug is fixed, but Mail is broken. If I update to El Cap, the Mail thing will be fixed, but what else will break? Seems like DP is problematic in 10.11.
Mike's point about keeping current with security on Mail is a good one. It is a frustrating fact of life-- damned if you do, damned if you don't-- or perhaps: DIY-1; DIY-0
