This is how Safari displays the Flash format for me:

It IS a plugin in my case, but nothing to do with using Flash or HTML5. It's a plugin, clea.nr Video, which removes clutter from the Youtube screen. Turn it off and the popup menus reappear.

I thought it might have been the ClickToFlash plug-in and meant to check this as well as clea.nr Videos as a last resort. I checked 'em anyway, and sure enough, it was clea.nr Videos. Woohoo!
ClickToFlash is handy in that it saves on bandwidth usage and page-load times, whilst the other two obviously "clean up" the general surfing experience.
I've run only these 3 plug-ins for years (AdBlock, ClickToFlash and clea.nr Videos). There've been no issues thus far, which is why I didn't suspect any of them straight off the bat. We seem to have hit on the solution around the same time.
