This seems odd: After setting up a template DP9 creates these duplicate MIDI controller objects of MIDI controllers that are already in the Audio/MIDI setup. The look different but contain the same name as the controller (M-audio code 66 etc).
Why does DP 9 meddle with the Audio/MIDI setup at all? Logic, Cubase don't do that at all.
Any help would rule.

The only way DP can make a change to the Audio MIDI Setup MIDI Studio window is if you add a device in the Bundles window. Otherwise DP just reads what is already there.
