Occasionally PT will bounce things just fine, but the file will be stamped 1 (or a few) samples off. I haven't seen that in DP, but what you're describing sounds like 2 files that are a sample off, you will only hear very high frequency content then as the lower stuff is still in phase enough to cancel out.
Some plugs will do that. In particular noise reduction plugs have moved samples. Hasn't happened in many years. On my systems BTD is 100% reliable with the exception of certain Kontakt 3rd party instruments that are heavily scripted.

ah, Buzz, I goota call "oops" on myself.
I was bouncing; a bunch of MIDI tracks - all going thru Kontakt 5 instances - and one audio track and I noticed that none of the DP MixBoard meters were moving, but all of the Kontakt 5 meters were...fwiw

Another benefit to a RT print track is the ability to punch-in for fixes.

We do that with film transfers and it makes sense there.
