There was a note with Soundflower 2.02b that you had to run an uninstaller to get rid of the older version. And that Soundflower Bed software was not yet available for El Cap.

The 2012 version Soundflowerbed.app that came with 1.6.6b works just fine in El Cap. I also ran the 1.6.6b uninstaller — which didn't work. Then the 2.0.2b installer and that did nothing for me either.
I imagine that I probably have to disable SIP to uninstall 1.6.6b. That's not going to happen just so that I can fiddle around with something that works perfectly in my system.
A I mentioned, I use QT 7.6.6 as the record device for Soundflower. I have it preset which saves time. Other than that, I follow the instructions and it works, monitoring and all.

loopback is elegant and solid. Save sets for routing apps to one another (multiple apps at same time) . Personally I found sound flower less than solid. And Loopback feels seamless and I dont have outlook over my shoulder.

I played with it a bit. Apparently I had the 1.6.7 SoundflowerSigned.kext in System/Library/Extensions and it works fine.
Since programmers aren't supposed to put files there anymore, I ran the uninstallers for 1.6.6b and 2.0.2b, then the installer for 2.0.2b. It installed Soundflower.kext 2.0.2 in Library/Extensions but did not remove 1.6.7. Ok…
I removed 1.6.7 manually and the 64 channel version was gone when I launched Soundflowerbed.app. Hmmm… I then re-ran the 2.0.2b installer and 64 channel was restored.
For kicks, I hid Sopundflowerbed.app in the trash and the 2.0.2 installer didn't put it back. Put the app back and it worked fine as before. So... if you want Soundflowerbed and it to work in El Cap, best to download and install both 1.6.6 and 2.0b2. You must disable Gatekeeper to install 1.6.6b unless you find that version with SoundflowerSigned.kext 1.6.7 (I cannot find it for download anymore).
