Exactly! The timing issues seem to tie the Ultralite and 828 mk3 hybrids I have into knots that can only be cured with a shut-down and restart. Most disturbing.

Some audio media players also inelegantly seem to change their sample rates, so going from a tune that is 44100 to one that is 96000 will mess it up just as badly. I'm sure it has something to do with the WDM and MME and likely the KS drivers sharing the device with ASIO.

I just don't think any of these switch between 441000/48000 and "X2" 88200/96000 modes very smoothly, not via ASIO anyway. I have to make the switch, turn the unit off and on again, and then start the playback at the different sample rate.

The internals adjust radically when you change between "X1" and "X2" modes. ADAT channels drop to 4. It must be grinding gears!

In Windows, I can leave the unit in 96000 and address it via DS (DirectSound) and switch fluidly, but not in WASAPI/WDM (That will crash the entire computer). That is the only way to play a playlist of mixed sample-rate songs in a media player. (I've been using Foobar2000.) I'm sure Macs have their corollary to DirectSound. ASIO requires me to jump through several hoops as described above.

BTW - for Windows users, un-check the option in the MOTU Audio Console that says "Use WaveRT for Windows Audio" if you want to access the 24-bit version of the 96000 "X2" mode. (88200 only offers 16-bit here either way.)

As far as the optical I/O is concerned, that is intended. ADAT Optical wasn't designed to handle 8 channels at 88.2/96k...it goes down to 4 channels on each optical pipe. That's why later MOTU models have two sets of opticals, so you can have 8 at the higher rate.

That is called S/MUX and, as far as I know, the ADAT Lightpipe specs have not been updated since it was introduced (2005?).

Yes, S/MUX (having a signal present on User bit 2, I suppose), or simply changing to 88200 or 96000 in the MOTU Audio Console, seems to trigger the internals to reconfigure themselves entirely. It is not an elegant reconfiguration from my experience.

Still, nor is the shift from merely 41000 to 48000, which the YouTube videos introduce depending upon who uploaded it I guess. If running ASIO OR WDM (surprisingly), a sudden change in the sample rate throws off the sync very badly, leading to the clicks and pops, and sometimes complete shutdown of the audio system until you restart the box.

Anyway, now that I know of this behavior, I think I've helped matters somewhat by un-checking "Use WaveRT for Windows Audio". I need to look into that a bit more to understand how WaveRT is affecting the system.
