I have a Motu Ultralite mk3 Hybrid and a MacBook Pro (Retina, 15-inch, Late 2013). Ever since I upgraded the OS to el capitan my motu hasn't been working properly. It is recognized on the MacBook but, as soon as it is connected the laptop begins to hang. Everything takes forever to open and no sounds come through (itunes, logic, youtube, etc) even though it shows motu as the sound device in preferences. The colourful ball constantly rotates on whatever screen is opened once the motu is connected.
Also, I havent been able to update the firmware. I tried every version there is to update but even after leaving it on for a whole night, motu still says "starting up" and the dialog says "do not close...". The current version is 1.03.

Try resetting the unit to the factory default settings first.

There are two versions of your unit with different 1.07 updaters for each. The FW connector identifies which is which—RevB has the FW800 connector.. Make certain that you have downloaded the correct updater and are following the correct set of instructions for yours.

Hey Mike, Mine is FW400 so I didnt use the firmware for Rev3. I have also reset to factory defaults but that didnt help either.
