Your FW port may have crashed. Reset the NV RAM and see if that helps.

Re: Mac not seeing 896 / 828 MKll ... El capitan?
I had a problem like this yesterday, my first boot with El Capitan and a Traveler connected to a FW hard drive. On boot, it automatically opened MOTU Audio Setup because it sort of? saw the Traveler, then reported "no MOTU hardware present". On starting DP 9, the Bundles window saw the inputs and outputs of the Traveler, communicated with them fine, and I could record to the FW hard drive downstream from the Traveler.
However, in Hardware Audio Setup the Direct Hardware Playthru option was greyed out, and I couldn't use CueMix FX to control the Traveler.
So, I suspect that the MOTU driver that has been updated for OS X 10.11 may have some glitch when it comes to legacy hardware interfaces. It could also just be a startup glitch in my system after doing a whole bunch of OS and software updates.
I'm going to try again today, and will try my new 896 Mk3 Hybrid on both FW and USB ports as well.
Mike, was it you who wrote that Apple and Intel had some kind of conflict that was affecting the stability of FireWire?

Not quite that simple. FireWire was a protocol fully supported by Apple and the PPC Consortium.Mike, was it you who wrote that Apple and Intel had some kind of conflict that was affecting the stability of FireWire?
Some of the protocol works on Intel Macs, enough for Apple to still support it. Less of the FW protocol works over Thunderbolt. If TB does not pass certain parameters, than the TB-FW adapter can't either.
If using a third party FW adapter such as a PCI card, make certain that it has a Texas Instruments chip set. These work better. More of an issue for Windows but the same applies to the Mac.

Re: Mac not seeing 896 / 828 MKll ... El capitan?
Well, I tried again, this time connected via USB to an 896mk3 Hybrid. Same story: the interface works, but MOTU Audio Setup sees it as a generic device, so CueMix and direct hardware play thru don't work. I have MAS set to start whenever it sees an interface: odd, that MAS starts during boot up, then says "No MOTU devices found"...
This is on a MacBook Pro 2012 that still has FireWire ports, so I'm not going thru Thunderbolt.
Maybe I should have checked Audio MIDI Setup, but since audio was working fine I didn't think to. I just opened a Techlink with MOTU on this.
