I guess so since that was my issue and that was the only advise I got.

Prime Milliseconds (Getting Started Manual, page 31)

The Prime Milliseconds setting determines
how far in advance Digital Performer
processes and cues audio for playback,
including any pre-rendering of effects
processing or virtual instrument output, if
any. For example, if Prime Milliseconds is set
to 125, when playback is underway, Digital
Performer will generate audio 125
milliseconds ahead of the playback wiper
location.
I haven't had any pops or clicks so far after changing the setting. But I want to give it some more time before saying it has resolved.

Turning MOTU Audio System off and then on seems to help. I've also changed that 500 ms setting back to the default 125 since I don't like the lantency. We'll see...
