Yep, at this stage and for the foreseeable future, PCIe is still the superior platform for PC. No real thunderbolt support and average USB performance means the new MOTU stuff isn't a solid option for the PC folks. Have you tried right-clicking on the icon and choosing "Troubleshoot compatibility"? You may need to launch it in compatibility mode.

Do you have the PCI424 or PCIX424? See HERE to identify your card.

The original PCI424 card is known to have compatibility issues with modern PCs.

Do you need the windows sounds to play through the MOTU? You could possibly point them to your onboard soundcard.

Personally, I leave windows sounds disabled on my DAW.

A high latency in deferred procedure calls can cause pops and clicks. Grab DPC Latency Checker from http://www.thesycon.de/deu/latency_check.shtmland let us know your results.

Some new motherboards have utilities that can generate excessive DPCs, case in point is Asus Ai Suite.

I've had a 24i/o from new, and I can tell you they do suffer a bit of transformer buzz. The transformers can get pretty damn hot in the summer too.
